That article links to an article on theverge that has since been updated. The stay only applies to people who are in transit, who are already being held at airports, or who were already lawfully authorized to enter the US. This does not overturn the ban (and I am not lawyer, so I'm not quite down with the legalese).

If Trump wants to start a war, it’s hard to imagine a better first move than this one. All decisions on national security will now be made by political operatives, while career professionals in the intelligence and military communities have been deliberately excluded from the process. The 7 other countries wasn't a list created by Trump. The list was created under Obama. Also, Obama banned refugees for 6mo while the ban from Trump is 90 days.

The Obama ban I kinda understand after reading the reason for it in the link that I provided, above. The entire system needed to be re-configured after some really bad guys from Iraq were caught planning things in the U.S. but somehow got in.

Now that I see the actual EO, the Trump list comes from this and this and this.

The President doesn't create the list; the Secretary of Homeland Security and the Secretary of State maintain the list based on the criteria.

The Secretary of Homeland Security, in consultation with the Secretary of State, shall submit to the President a list of countries recommended for inclusion on a Presidential proclamation that would prohibit the entry of foreign nationals.
